Why is my Pipeline Profit Report showing different branches stock?

On Navigator you have the ability to retain your stock in one branch, but sell it in another.

This will result in the deal showing as being sold in the branch specified on the pipeline profit report, but show as being on stock in another branch.

To do this, go into the deal > Sales Status tab > and set the "Sold In" branch before raising the sales order.
