If the deposit for a vehicle is not going to be refunded back to the customer the way to deal with it is to create a held deposits nominal code in your accounts.
Then add this as a Receipt Nominal Code (if you are unsure how to do this click here to find out)
After the Receipt Nominal Code has been created, you can go into the Stock Record > Debtors > Post Receipt and post a negative receipt and choose the held deposits option from the drop down.
